i have a 99 i want to do a ls1 swap into but ive been having alot of trouble finding a ls1/6spd combo for a decent price. if i buy a ls1 with auto tranny and ecu etc do i have to get a diffferent ecu to swap in the 6spd? how much trouble would it be?

I'm using an LS1 from an automatic car. I'm pretty sure that ECUs are the same and you would only need to modify harness but don't quote me on that. I'm using the harness from that same automatic car but I did not have an ECU so I'm going to purchase one when time comes.

You can just have an ECU (Power Control Module) reprogrammed. It is no problem since that needs to happen anyway when doing a conversion to eliminate or change items such as VATS, tire size, etc.
